Linear Models with R, by Faraway (2005). We highly recommend this book, as well as its sequel, Extending the Linear Model with R, from the same author. Data Analysis and Graphics Using R: An Example-Based Approach, by Maindonald and Braun (2003). This book has a strong regression and generalised linear modelling component and also some general text on R. An R and S-PLUS Companion to Multivariate Analysis, by Everitt (2005). This book deals with classical multivariate analysis techniques, such as factor analysis, multidimensional scaling, and principal component analysis, and also contains a mixed effects modelling chapter.
